After settling on Knowhere following their adventures across the galaxy, the Guardians of the Galaxy begin rebuilding the mining colony into a refuge for displaced civilizations. Despite the group’s progress, Peter Quill remains emotionally broken by the loss of Gamora, spending his nights drinking heavily while struggling to accept that the version of her he loved no longer exists. One evening, the fragile peace of Knowhere is violently shattered when Adam Warlock suddenly attacks the Guardians on behalf of the Sovereign. His immense cosmic power overwhelms the team, leaving several members badly injured. During the battle, Adam critically wounds Rocket before retreating. As Rocket lies dying, traumatic memories from his childhood experimentation begin resurfacing, revealing fragments of his past and the friends he once loved.
The Guardians discover that Rocket’s cybernetic enhancements contain a kill switch installed by the organization that created him, preventing them from treating his injuries. Desperate to save him, the team learns they must obtain an override code hidden within the systems of OrgoCorp, the scientific corporation responsible for Rocket’s experiments. With assistance from the Ravagers and a reluctant alternate-timeline Gamora, the Guardians prepare a dangerous infiltration mission into OrgoCorp’s massive organic space station known as the Orgoscope. Meanwhile, Adam Warlock returns to his creator, Ayesha, and the terrifying scientist known as the High Evolutionary. Furious that Rocket escaped once again, the High Evolutionary threatens to exterminate the Sovereign race entirely if Adam fails to retrieve him.
As the Guardians infiltrate the Orgoscope, Rocket’s memories continue unfolding. He recalls his childhood imprisonment alongside three other experimental animals: Lylla the otter, Teefs the walrus, and Floor the rabbit. The four formed a close bond while enduring horrific procedures at the hands of the High Evolutionary. Despite the cruelty surrounding them, Rocket’s intelligence rapidly surpassed that of the other experiments, allowing him to improve the High Evolutionary’s evolutionary machinery in ways even the scientist himself could not accomplish. Back in the present, the Guardians successfully obtain access to OrgoCorp’s records, but an alarm is triggered, forcing them into a frantic escape as swarms of armored security forces pursue them through the station.
After escaping, the team learns the override key they retrieved is incomplete. Further investigation reveals that the complete data was secretly copied into the memory banks of one of the High Evolutionary’s organic recorders named Theel, who is currently stationed on Counter-Earth, an artificial planet designed by the High Evolutionary as a twisted attempt at creating a perfect society. The Guardians travel there while Adam Warlock continues tracking Gamora and the Ravagers across the galaxy. On Counter-Earth, the team discovers a civilization eerily similar to Earth, populated by genetically modified animal-human hybrids living under strict societal control. Rocket’s memories intensify as he recalls how the High Evolutionary became enraged when Rocket’s natural genius surpassed his own engineered methods.
Rocket remembers discovering the horrifying truth that he and his friends were never intended to live free lives on Counter-Earth. The High Evolutionary planned to dissect Rocket’s brain in order to understand the secret of his intelligence. When Rocket attempted to escape with Lylla, Teefs, and Floor, the High Evolutionary executed them in front of him, traumatizing Rocket permanently and fueling his lifelong fear of attachment and loss. Enraged and heartbroken, Rocket retaliated violently before escaping captivity alone. In the present day, the Guardians track Theel aboard the High Evolutionary’s command vessel, but their mission is interrupted when the High Evolutionary decides Counter-Earth itself has become imperfect and orders its complete destruction. Entire continents are annihilated as the Guardians race to escape the collapsing planet with civilians and critical information.
During the chaos, Peter Quill and Groot infiltrate the High Evolutionary’s vessel directly while Nebula, Drax, and Mantis attempt rescue operations elsewhere. The High Evolutionary captures several members of the team and imprisons them alongside genetically engineered children known as the Star Children, whom he also intends to discard once they cease being useful. Rocket, meanwhile, experiences a near-death vision in which he reunites with Lylla, Teefs, and Floor. Although they invite him to join them peacefully in death, Rocket ultimately chooses to return to his found family, awakening just as the Guardians launch a final assault against the High Evolutionary’s fortress laboratory, Arête Laboratories.
Using Knowhere itself as a weaponized base, the Guardians attack Arête Laboratories while the High Evolutionary unleashes monstrous engineered creatures called Hell Spawn against them. Inside the laboratory, the Guardians battle through endless waves of soldiers and experiments while rescuing prisoners and innocent test subjects. Mantis gains control of several massive creatures to aid their escape efforts, while Adam Warlock—captured earlier by the Guardians—begins reconsidering his loyalties after witnessing the High Evolutionary’s cruelty firsthand. The laboratory starts collapsing under sustained attack as chaos erupts throughout the facility.
Rocket eventually returns to the cage where he spent his childhood and finally discovers the truth about his own species, learning he is a raccoon from Earth. Overcome with emotion, he rescues dozens of frightened raccoons and other imprisoned animals before confronting the High Evolutionary directly. Joined by the other Guardians, Rocket viciously fights his creator, whose obsession with perfection has transformed him into a monstrous figure both physically and mentally. Despite having the opportunity to kill him, Rocket ultimately refuses, declaring that he is no longer motivated by vengeance and choosing mercy instead. The Guardians evacuate the surviving prisoners and animals to Knowhere while the High Evolutionary is left behind amid the destruction.
As the evacuation concludes, Peter Quill realizes he accidentally left behind his cherished Zune music player and recklessly rushes back into space to retrieve it. Exposed to the vacuum of space, Quill nearly dies before Adam Warlock rescues him at the last possible moment, fully redeeming himself in the eyes of the Guardians. In the aftermath, the team undergoes major changes. Quill decides to return to Earth to reconnect with his grandfather and rediscover the life he left behind decades earlier. Mantis departs on a personal journey of self-discovery, Nebula and Drax remain on Knowhere to care for the rescued children, and Gamora rejoins the Ravagers, having finally found peace with her own identity outside the Guardians.
With the original team disbanding, Rocket becomes the new leader of the Guardians of the Galaxy. Joined by Groot, Adam Warlock, the alien pet Blurp, Cosmo, Kraglin, and the young Star Child Phyla, the new Guardians embark on a fresh mission to protect the galaxy. Back on Earth, Peter Quill reunites emotionally with his grandfather, Jason Quill, for the first time since his abduction as a child, finally beginning a long-overdue return home after years among the stars.
